When i tighten the axle nut to spec, the rear wheel is not spinning freely like it used to. I have checked rear brake, it is not interfering with it. I am not sure what it could be.

The rear will never spin as freely as the front. There's a freewheel and at least two additional bearings in the rear wheel, all of which add drag. Test as tlg suggested, wheel off the bike turn the axle by hand. If it stiff or rough at all then there's a problem. Rough means a bad bearing. Stiff is either a bad bearing or bad preload adjustment.

Jul 25, 2015 · Jul 25, 2015. #1. Summary: Rotor/hub/caliper assembly spins fine, but when you put on the wheel and lug it down, it won't spin at all. Replaced rear brakes for a 2004 camry. Just decided to change out pads/rotors. Rotors were stuck on, had to use the little bolt holes to thread in bolts and push out the rotor. Time to change pads, pads came off. Hold the cassette and spin the wheel. Best if the cassette is remove and hold the freehub. While spinning, if it feels grainy your bearings are gone. Check the front wheel also by spinning the wheel and holding on the fork for vibrations. Chances are if your rear wheel bearings are spoilt the front is equally gone too. The two major causes of stiffed rear bike wheel are: Bad bearing Bad preload adjustment. When your bike’s rear-wheel is stiff, it is synonymous with not spinning freely.
